How do countries manage the conflict of loyalty?

Suppose, a country 'X' has a great religious significance for a sizable minority population in a country 'Y'.

'X' and 'Y' have conflicts of interest between them.

The country 'Y' is in a weaker position because of the possible eruption of anger in its minority population.

For example,

X        Y
Saudi    Sunni population
Arabia   in various countries
Iran     Shia population 
         in various countries
Israel   Jewish population
         in various countries
India    Hindu population
         in various countries

How can 'Y' manage this situation and still compete with the country 'X'?
